On paper the obvious difference would be that Ableton and Bitwig stick to the MPE spec, whereas I believe that if you want MPE Y to be a signal that can be flexibly assigned to different synth mod destinations, as opposed to filter cutoff, on the Micromonstas you have to change your MPE controller to use CC1 instead of CC74. Only a couple of synths have that requirement (UDO Super 6 is another, uses CC4) and I really wish they wouldnt, because it does partially break compatibility with these sorts of DAWs. Because those DAWs dont allow CC's other than 74 to happen on MPE voice channels. DAWs that just let everything through on every channel, ie dont rigidly stick to the actual MPE spec, dont have the same issue.

But whether this issue actually has anything to do with the differences you are hearing, I cannot say. It does fit the pattern of which DAWs you are having the issue with and which you are not, but I suppose there are other possibilities too, especially if one of the MPE-specific settings in Ableton or Bitwig arent configured quite right in your setup.

But if you never changed MPE Y on your Linnstrument to use CC1 in the first place, for use as a flexible mod source on the Micromonsta, what I am talking about shouldnt be the cause of your issue.
